I am having problems with getting the index right with the shifting. Every time I up shift one, the rear derailleur moves 3 up the gears! Are Sram X7 shifters compatible with a XT 9 speed rear derailleur?

SRAM is 1:1 actuation, Shimano is 1:2. So, with SRAM, when you pull 1mm of cable, the derailleur will move 1mm. With Shimano, when the cable is pulled 1mm, the derailleur will move 2mm, hence your jump in gears.
Get yourself an X.9 rear derailluer and witness drastically improved shifting (even over a XT shifter with an XT rear derailluer).
BTW-the front (left) shifter is compatible with Shimano or SRAM front derailluers. Its just the rear shifter/derailluer combo that Shimano and SRAM do not play nice together.
