I've been looking for a 27.5+ for my son, but I saw the Giant Fathom and it piqued my interest. The geometry is exactly what I'm looking for, but 2.4 is the widest tire I can fit according to the LBS. Will there be much of a difference? He's currently riding a 29er with a steep HTA and 29X2.25 tires.

There will be a difference between 2.4 and 2.8/3.0 for certain. There will be a noticeable gain in grip and confidence going from the 2.25 to the 2.4 too though. It won't have quite the same rollover that the 29er or the true plus tire does, but it will gain in contact patch. You could always pair a 2.4 rear with a 2.6 or even a 2.8/3.0 up front to gain some of that additional grip, rollover and confidence up front where it counts the most. It may require a fork upgrade to go to the plus tire, but a 2.6 should fit on most standard 27.5 forks. Rim width will play a huge role in how the wider tires perform as well, so make sure you consider that as well before plugging a big tire in there.
