Pictures would help.

  • Scratches in your finish only should cause stiction (friction) but not have a huge impact
  • If you have a very deep scratch from a sharp rock which goes past the finish and scratches the underlying stanchion metal, its conceivable that this could affect structural integrity of the tube but I have not seen one.
  • Gouges in the crown: Do you have a picture? Hard to imagine them being bad enough to cause structural integrity.
 
For cosmetic damage such as on the kashima coat, I've sanded down to remove burrs and applied clear nail polish. Pictures will help as mentioned earlier

You’ll likely want to fill the stanchion scratches will an aluminum putty/filler. It’s been done before and documented on mtbr.
The crown scratches should pose a problem of any kind, but you could always fill those as well. Or just sand to semi-smooth and repaint.

Do it right with epoxy and sand it down.
 
Yup, those are some deep suckers, not enough to worry about structural integrity, but they coul cause issues for your seals and bushing if you don't take care of them. To take care of them you need to get a very fine sand paper, i.e. 400-800 grit and make sure there are no protruding edges/lips, once that's done, as said, fill with a good epoxy, then sand smooth. The ones on the crown as just cosmetic, but you could do the same and fill them then use a black sharpie to try and hide them.
