I recently picked up a 2017 Giant Trance 4 for my girlfriend, it's a brand new bike, never been owned and bought from a Giant Dealer.
I want to upgrade the brakes on it (Shimano M315) to Shimano Deore M6000. Can I just leave the existing brake lines in place and only replace the calipers & levers? especially for the rear brake as it's internally routed. Looks like the M315 & M6000 use the same fittings on the levers/calipers.
Is this acceptable?

Yes, you can do that.
But why not let her ride and see if she likes the brakes as they are?

Buy her flowers or take her out instead
