Im running the Bontrager 29-3 and they seem to deflect on roots that are not 90 degrees to the trail. I have ran the tire pressure down to the point where it feels like its going to roll of the rim and it still deflects. Is this a 29er thing or is it a Bontrager 29-3 thing. I dont ever remember having this problem on my 26 with a Kenda Nevegal up front. The tire is great everywhere else and I like it on the back Its just a issue on the front.

Likely the tread design.

I have not noticed that the 29-3 slides on roots any more than other tires, but it is a very different tread design than the Nevegal with angled knobs (the 2.25) rather than square.

Rubber compounds may be a factor, too.
