I have a 2006 RockHopper that I'm trying to get running again. Here are the specs on the bike:

I took a bad spill about a year ago and bent the crankset really badly. Just replaced it with this:

Which required swapping out the bottom bracket with this:

Now the front derailer is giving me problems. Depending on where I set it up at it seems to be losing an entire front gear when shifting. I'm wondering if the stock front derailer is compatible with the other new components. Or maybe I need a spacer on the bottom bracket? Any assistance is appreciated. Thanks!

Q factor will not be an issue, chain line may be. But judging by the description of your problem I would guess the cable was routed incorrectly. Or it's possible that the low limit screw in not adjusted correctly.
