Looking at upgrading my stock seatpost to a Thompson Setback. I would like to have the ability to lower my seat for downhills. Any suggestions? Current post is 30.9X350, looking at a 30.9X287 Setback, is this going to be too short to give me my current seat height with the ability to lower the seat?

Only you can tell how much seatpost you need, but there's nothing to stop you buying a longer post and cutting it to size. Should you do so, you can safely ignore Thomsons recommendation to have 10cm of tube in the frame and go with hole marked in the FSR frame. I had this confirmed by email from Thomson direct as I had the same dilemma.
