What is required to replace the front Fork E100 seals to an Epic 2009 S-Works? Can it be done yourself or does it go back to Specialized?

Are you sure that the fork works properly? Does the brain platform work? Those wiper seals look like they're in very poor condition.

Is that line on the fork stanchion in the picture a scratch as well? Wiper seals like that could have let all sorts of dirt inside the fork and damaged it.

If you can source some new seals then you could swap them easily but the fork probably needs more work than that done to it. I'd send it to Specialized.:)
