For the 2" stroke shock it says to set the Sag to %12.5. On all the other strokes it says to set the sag to %25. Is this actually true? And if so Why?

It is a typo. 25% like the others.

If you set it according to the (incorrect) manual, your shock will be over-sprung, giving you a harsh ride.

The silver lining is that people are actually reading these manuals and paying attention.
