I'm looking to buy a cyclocross bike ... my first foray into a road type frame.

My problem ... I'm 6'2" with a 32" inseam ... ya, long torso.

Cross bikes with a 32" standover have a 22-22.25" top tube. I'm concerned the TT will be too short. My 2 MTB's each have a 23" TT. A 23" TT cross bike has a standover close to 33".

Do I need to sacrifice the boys to get the longer TT or will a long stem solve my problems?

Comparing ETT of a mountain bike to a road (or CX) bike is apples to oranges. Remember that you spend most of your time riding on the brake lever hoods so that is an additional couple of inches past the stem.

My 29er has a 24.5" ETT with a 110mm stem and 12 degree sweep bars (which is similar reach as a 5 degree sweep with a 90mm stem)

My Road bike has a 22.45" (57cm) ETT with a 100mm stem and standard road bars...but because of the extra length to the hoods, I'm in a similar position...actually a little more "aero"
