No, no, no. You've got it all wrong. The mothership is still way out in space. That's just the smaller assault ship moving in to destroy the Bay Area. We need to find a witty F/A-18 pilot and a quirky scientist to fly up there and set off and nuclear bomb inside the mothership.

I'm no meteorologist, but I think it was a lenticular (lens shaped) cloud viewed from almost underneath. Was it dark because it was slightly after sunset and no longer being lit by the sun?
