I am in the process of swapping parts from my broken 2011 WFO9 to a new Ragley Big Wig. I was assembling the front end on to the new frame and there is a lot of steerer tube sticking out the top of new stem and spacers (two 10mm spacers under and a 5mm above) that I had been using. The stack heights of these two bikes are 651mm for the WFO9 and 652mm for the Ragley. The reach on the Ragley is 480mm and I am trying out a 35mm stem and 451mm with a 50mm stem on the WFO9.

My question is how much should I cut down the steerer tube? Right now it is way too tall to be safe I think. Do I cut it down to match the height I had?

I'm not sure why that's unsafe - if your chest hits the stem hard enough, you're going to crack your sternum whether that bulge is there or not. I think it's more just a matter of aesthetics.

The only downside to cutting the steerer tube is that if you ever swap the fork out to a different bike, it might not be long enough. If that's the kind of thing you think you might do, I'd leave it or only cut it a small amount. But you also might be able to compensate down the road with riser bars or a riser stem if your steerer tube is too short, so it might not be that big a deal.

In any case, i wouldn't cut anything until you ride it. You might end up wanting to raise the handlebars and if your steerer tube is too short, the only way to do that is with a new stem/bars.

I've cut a few flush with the top of the stem. I later regretted it. Last few builds I left about an inch. As noted earlier, if you cut too short, future swap may not be possible. Also, if you leave more steerer tube, you'll have a better chance of selling the fork, if you ever choose to do so.
