The bikes come with a flip chip so that you can run with "high BB" or "low BB". The position of the chip also changes head angle, seat angle, etc.

Little bit of trigonometry. The "effective" top tube is measured on the horizontal plane only. When you adjust the geo it slightly changes the measurement between the seat and headset.
As an extreme example, if you started to rotate the bike the horizontal distance between the two points would basically shrink to 0 once the seat and headset become perfectly vertical.
Hope that helps.

Keep in mind the "actual" top tube distance would not change.
