I have a 1994 Stumpy that has a worn out front shock fork. Does anyone know what would happen to my geometry if I replaced this shock with a new 80mm shock? Will it totally screw it up?

If your Stumpy came stock with suspension, the frame should be adjusted for suspension...albeit around 63mm's worth.

I doubt you'll notice any ill effects of running an 80mm fork.

I've got a '94 Stumpjumper frame that I've run with everything from a non-suspension corrected rigid fork (Accu-Trax) to a 4" Z.1 (63mm Judy in between). It worked fine in all modes. I don't think the extra inch or so over the 2" forks of the day will kill the handling.
