Does anyone else running a 2.5(Nevegal) tire in the rear have a problem with the chain rubbing on it when in the little ring in front and 1 or 2 gear on the cassette? It has the stock BB and cranks (Race Face Atlas AM). Will it rub with a 2.3 Kenda Nevegal.

Couple of things:

Check the dish of the rear wheel. It will naturally pull to the drive side due to higher tension on the drive side spokes. Get the wheel trued/dished properly if it isn't. That should eliminate most of that rub you get.

Second, shorten the chain as much as possible. I run a stinger chain tensioner on my '06 and that keeps the chain from flopping around and hitting the tire which is a 2.5 nevagal.
